I think you need to use the axis(#) option to specify the axis number you wish the title to apply to. Adding...
hist num if [some stuff here], ytitle("TITLE", axis(#)) yscale(alt) xtitle("TITLE") xlabel(1 3 6) percent by (prison, year, cols(4) holes(1) ixaxes
...replacing # with the appropriate number between 1 and 9.
